I haven't posted on iPhylo for a while, and since my last post back in January things have obviously changed quite a bit. In late January and early February I was teaching a course on biodiversity informatics, and students discovered the John Hopkins coronavirus dashboard, which seemed like a cool way to display information on a situation that was happening on the other side of the world. All fairly abstract.
With ongoing the 2020 COVID-19 pandemic providing us with unprecedented insight into the progression of a disease outbreak, and unprecedented time in the lock down to turn us all into armchair epidemiologists. This includes near real-time sharing and analysis of genomics data through platforms like nextstrain, and of ways to view the infection, mortality and testing statistics via a growing number of online dashboards.

I’m posting this the morning after generating a graph, and it’s already out-of-date. During the worldwide COVID-19 outbreak, preprint servers such as bioRxiv and medRxiv have again shown that they are the most effective way of communicating science rapidly. A collection of all papers on COVID-19 deposited on these two servers is available here, and it is growing daily.
With much of the GigaScience team spanning the Hong Kong-Shenzhen border and now confined to remote working, the current 2019-novel coronavirus outbreak has been particularly disruptive and close to home.
A long time ago I posted a little Automator routine to convert Word doc/docx files to PDF. Not long after that, this routine ceased to work due to changes in Microsoft Word (I think). It’s still very useful to convert a whole folder of docx files to PDF in order to avoid Word and just use Preview on the Mac. For committee work or for marking students’ work, I often have a whole folder of docx files and would prefer it if they were in PDF format.
“ Algorithm ” is a word that has become more and more meaningless in our day and age – given how it is thrown around everywhere. If you bring it up with people who didn’t undergo some form of tech initiation – be that formal education or self-learning - it’s easy for them to conjure a picture like the one above: A colourful mess of things, too complex to understand if you don’t have some advanced degree in computer science.
